Problems Galore

I'm using the current version of PDF to Music Pro. When I bring PDF files into the program that were made with Capella 7, and try play, I get numerous extra sounding notes.  When I then create an XML and load it into Finale (current version) I find that there are extra notes in 2nd, 3rd, and 4th layers.  Also Rarely are ties correct (Upside down) nor are Slurs shown correctly.  
 
I'm sure it is something I'm not doing or doing incorrectly.  
 
Any assistance will be very much appreciated.

I am sending the original PDF file and the xml file and a PDF of what shows up in Finale
