I am getting occasional measures where the note spacing is odd, and for which there is no apparent reason.  See the attached image, last measure of the first system.
 
The file from which this image was exported was created several versions of HA ago--would it perhaps be wise to re-create it fresh in the current version?

Thank you, Didier, but I tried that already, and it had no effect.  I just tried it again, and it still had no effect.
 
Since I suspect there is some kind of version conflict (I created this file ten years ago), I am going to reproduce  the score in a new file and see what happens.
 
In cases like this before, I have sometimes had good luck recalculating the bar widths, but not this time. . .

Perhaps an answer lies in the engraver's mode settings. As there are lyrics, the spacing is a bit altered.  
Just a thought : does the spacing become more "regular" without any lyrics ?

Do you do this manually?
 
I have the same spacing problem (without lyrics) and use Page Setup to specify the number of bars per line (line-by-line if necessary).
Sometimes, though, I may have to resort to losing manual adjustments and going back to Engraver Mode setup.
 
I suspect the engraver mode that I modified may be to blame, because the spacing of the top notes seems to depend on the spacing of longer bass notes.  
 
Have you tried Arithmetical spacing? (You do not use very short notes)

The answer to your question, Maître Bubu, is yes, it is the presence of the lyrics that is affecting the spacing.
 
But more than that, I finally discovered that if I uncheck the box for Enhanced Mode in the Engraver Mode Setup dialogue box, this odd behaviour goes away.  I am not sure what Enhanced Mode is, or what it is supposed to do (nor can I find any mention of it in the documentation), so perhaps I shouldn't be using it.  I will experiment with this and other scores and report any interesting results.
 
In the meantime, I have attached the score in question, for anyone who'd like to check it out.  It cannot be saved without a password, but anyone may have an unprotected version of the file for the asking.
 
 
P.S.--Tony, you may have Enhanced Mode checked, as well.  If you do, see if you like the behaviour better without it.  It's worth looking into, anyway.

It so happens that I often use manual displacement of notes, without realising its dependency on Enhanced Mode
 
Below, I have used a red text marker on the preceding note to judge the displacement of the following half-note. This is shown with Enhanced Mode un-checked.  
 
In Enhanced Mode, the half-note (minim/blanc) moves further to the right for the same 100% Head Offset (displacement).
