If I open a MIDI file (generated by Sibelius) in which
Siinger-1 is panned to the left and Singer-2 panned to the right,
and in Virtual Singer I reverse them and pan Singer-2 to the left
and Singer-1 to the right, will the Virtual Singer panning completely
override the panning in the input MIDI file?

It will during playback, but you will have to save the file as a copy (or re-export to MIDI and overwrite the old file) to make the change permanent.
